quality difference in the files?  No. Lossless is lossless is lossless.
If your ripper worked properly, the lossless files can be decoded back
to a bit perfect copy of your CD, independent of codec (FLAC, ALAC,
WAV, etc.).  

This said, some programs/players can decode natively certain formats
but have to work harder to decode other formats (or it has to be done
on the server side, etc.).   I have no experience with Apple Lossless.
I see lots of discussions on this forum regarding issues people have
with Apple Lossless in terms of getting them to play properly. I don't
see the same level of discussion re: FLAC files as SBs are set to deal
with FLAC without any special setup. In terms of performance, if they
both work fine, the performance *should* be the same. But again, the
FLAC is open source, so typically things that can go wrong with a
closed source (Apple) format don't affect FLAC files in the same way.

I can't speak to SB1 & 2 players as my first was a SB3. SB3, Touch,
Boom, transporter, Duet, all deal with FLAC natively.
