You are correct that it gets lost. Some rippers that detect it can add a tag into the data, or apply de-emphasis, but there isn't a standard tag (that I'm aware of) that allows automatic de-emphasis at playback. Throughout my collection (which admittedly doesn't have a lot of 80s classical CDs where this is far more prevalent) I found precisely one CD with pre-emphasis.
