I've copied the enitre file system structure to my laptop (which runs reiserfs) and created the exact same mounting scheme (same version of AUFS, 2.6.19-suspend2 kernel), and the problem dissapears. The files were just empty files, so any effects due to size would be lost. This basically leaves the posibilities: o the layout on multiple disks o the size of the files o the underlying file system o the kernel (2.6.18)
I'll try compiling a vanilla 2.6.19 kernel as well as a 2.6.19 gentoo kernel, and see if the problems dissappear (my guess would be that they dont). Once again, if there's anything else that you'd like me to try, I think I have enough hardware to try just about any combination of hw/software/fs. the only thing that I probably won't be able to do is convert the filesystem of the original files to a different FS type.
