Thank you for your tests. Do you think the reason of your problem is a lack of memory? If so, why didn't you get oom-killer message? Won't you try mem=512m kernel parameter, and reproducing the problem? Your test report reminds me another possibility. Your branch filesystem was broken, and aufs could not handle the inode number on that branch correctly.
