J. R. Okajima, Thanks for responding. The problem does not seem to be due to Aufs, as I mounted another partition outside of the layered f.s. and also 'md5sum' gave a wrong sum (a different one from the previous wrong sum inside the layered f.s.!)
I found that the problem is the 2.6.34.7 kernel, 2.6.34.6 is ok. The 2.6.34.7 kernel only has a very small change from 2.6.34.6, it reverts a patch that was in 2.6.34.4. But, I think that just taking out an earlier patch can have side-effects, which it does in this case. Note also that the problem with 2.6.34.7 is only on certain hardware with SiS chips. I have described the problem in more detail on my blog, and even, ...well, I was going to say I have a fix, but it might not be, as I really don't understand the code well enough: http://bkhome.org/blog/?viewDetailed=01871 ...my next beta release of Puppy Linux, code named "Wary", will have this supposed fix, for testing.
