I don't understand which git repo are you talking about.
You can choose whichever you like.

aufs3-standalone.git    = aufs files + patches for mainline files
aufs3-linux.git         = torvalds/linux.git + aufs3-standalong.git

If you want use aufs with non-mainline kernel, GIT will help you.
By "git pull", you will get the cleanly merged source files (in most
cases).
For example,
- you can "git pull" aufs3-linux.git#aufs3-12.x into your custom kernel
  source tree,
or
- you can "git pull" your custom kernel files into your
  aufs3-linux.git#aufs3-12.x tree.
