Even though the common place for a search box is top-right, I 
like the location that Wikipedia uses: on the bottom. With the 
design you are developing, I think a top-right search box would 
be ugly and intrusive, but one centred at the bottom would be okay.

I also like the Wikipedia approach of a language selection list 
for the search box, but you've probably already planned to 
include that. :-)
