I've begun writing a FAQ document for the Autotools: http://www.gnu.org/software/automake/faq/autotools-faq.html It contains several of the questions that your post implied; not all are answered yet, and much of the text still needs further work. The FAQ is not yet findable easily by web searches, but I hope that will change over time as it gets filled with more useful information.
