The AT90USB162 does not have JTAG. You have to use debugWIRE for it -- which involves fuse toggling, and if your configuration cannot talk debugWIRE at all (e.g. since you've got too much capacitive load at /RESET), this fuse becomes one-way street. (In order to turn that fuse off, you have to talk debugWIRE first, to re-assign the /RESET pin as reset again, so you can talk ISP.)
