Indeed.  There's currently no code in AVRDUDE and AVaRICE to handle
the recent EDBG-protocol firmware that is now also used on the
JTAGICE3.  It's on the todo list, but no estimation about when it
might be done.  (The internal AVR8 protocol is the same as for the
older JTAGICE3 firmware, but the USB communication is wrapped into an
outer protocol to be compatible with the CMSIS-DAP protocol used for
Cortex ARMs.)

Regarding your other question, I'll setup a debugWIRE target, and
test it myself again.  This will take a bit of time though.
