you may try to run
make maintainer-clean
autogen.sh
configure
or evnetualy if you do not have yet
properly created makefiles - run
autogen.sh
configure
prior to make maintainer-clean
this should cleanup everything
For now I've not idea how the 'missing' could give
this warning..
