Try using debugview: http://technet.microsoft.com/en-us/sysinternals/bb896647 Launch debugview, and then start avogadro. You should see some output in the debugview window that says "Searching for plugins in <some path>". Make sure that the C:\Program Files\Avogadro\lib\avogadro\1_1\extensions\ is being searched, and check for any error messages. If avogadro fails to load a plugin for some reason, the reason is usually printed here.
