The same type of behavior occurs when changing a cell vector length. Can you provide more detailed steps to reproduce? I'm adding a unit cell via the Crystallography>Add Unit Cell options, then changing parameters, etc. The crystallography extension calls Molecule::update() after every change it makes. I've noticed that in a "clean" avogadro session the draw tool will sometimes not update the viewport either, making me think that somewhere an update signal is being ignored.
