As a solution, I managed to compile Avogadro using avogadro-squared, as 
mentioned on Avogadro this 
(http://avogadro.openmolecules.net/wiki/Compiling_on_Linux_and_Mac_OS_X) 
Avogadro wiki page.

Hopefully it'll help saves some one's time and hair.

Subject: [Avogadro-Discuss] Configure Avogadro on Cent OS

Hi, if anybody was able to configure and install (and run) avogadro on Cent OS 
6 successfully, can you please list the steps taken.  In particular, how did 
you get cmake to see where openbabel directories (lib and include) are?  I 
couldn't get cmake to see these directories even with -DOPENBABEL2_LIBRARIES 
and -DOPENBABEL2_INCLUDE_DIR set to appropriate directories.
