Depending on the version of avogadro, there are two ways to do this. Older versions have a "Unit Cell Properties" (or similiar, I don't recall the exact wording) menu option that will bring up a dialog that will allow the unit cell color to be changed. Newer version of avogadro have the "View >> Crystal View Options" menu item that adds a side bar with a "Color" button that can be used to change the appearance of the axes.
