Hi Sara,
There is any special support for doing this, but you can do it manually:
1) Make the unit cells the same size
2) Delete the atoms above the junction plane from one structure
3) Delete the atoms below the junction plane from the other
4) Copy/paste the coordinates from one structure into the other
