Details - I'm running v3.1-203-gcc58b84 but this has been happening forever for
me.
When running a gkrellm in docked or non-docked mode, the configuration dialog
can't be seen.
It kinda like it's not in any tags. It's got some weird negative X and Y
geometry.
If you right click on the taskbar, you can see it in the list that pops up, but
selecting does (apparently) nothing.
If you reset awesome while it is open, it appears as a regular tiled client.

xwininfo and xprop can show stuff by name, even if you can't select it with the
mouse or keyboard:
