I've noticed this too, it also happens when you get the popup asking for more storage space. It's only the in-window flash settings though, opening the global settings in a gtk window works fine for me.
I'm using Arch Linux's 11.2.202.297-1 flashplugin package. It only happens in Firefox for me, if I open the settings in Chromium, I can use the mouse to interact with the popup, maybe you could change the hardware acceleration option in there? I'm not sure if flash settings are per-browser or browser agnostic though. My workaround is to use the flash website's Global Settings page: http://www.macromedia.com/support/documentation/en/flashplayer/help/settings_manager03.html#117498 But this does not include a Hardware Acceleration option so I'm not sure how to help, sorry :( You could try using the <Tab> and <Space> keys to move around the dialog, but for me this only allows me to switch tabs and hit normal buttons, I can't change checkboxes, dropdowns, radio buttons or sliders.
