In theory I would think that might work, but since I already had a WAR inside my EAR, I just added the Axis2 servlet to it. This seemed like the simplest way in my case to get this to work without having to worry about having two WARs inside a single EAR.

I have an existing Enterprise Application running on WebSphere 6 and I have done this. I simply added all of the Axis2 jars in a shared library, associated that library with my application, and then manually added the AxisServlet to the web.xml of my existing web application.
