Someone asked about Madeira last week.  Since this list focuses on the Azores, 
I don't have much for Madeira.  George had the URL below for them since he's a 
researcher for hire and knows all this stuff.

They are the Archive Regional of Madeira (ARM). In the upper right, they have a 
translation to English.  They too are a work in progress.  They have baptisms, 
marriage, and the passports online.  It looks like you have to search by modern 
Portuguese spelling (Melo, not Mello) and probably have to use the diacritics 
(accented letters).
