I'd think they got married in another parish in São Miguel, and once you find Francisco's parents me or Eric might be able to help you further with their marriage records from Flores. Maybe someone with access to the "Genealogias de São Miguel e Santa Maria" books might be able to help you further in discovering in which parish they married.
