Hello,

I've spent some time studying Achada and Nordestinho, Nordeste records and 
I've seen both male and female interchange surnames.  example, Jose de 
Faria, I found his marriage record and first child born, using the name 
Jose Correa Pimentel.  His grandma was a Pimentel and his great grandma was 
a Correa.     I've also seen inter-change of names with Silva-Brandoa 
(Nordestinho), Simas-Resendes (Achada), and Pimentel-Resendes (Achada).  In 
most of these cases, they were simply using either the father or mothers 
surname.    In the case of Jose de Faria, it took a little extra work and 
going back in the family tree to figure it out. 

 As for the pais incognito, a DNA test could help elucidate your husband's 
pedigree.

As for the mother of Jose (the son), I can't make it out.  I tried looking 
for Joze de Almeida and ? da Conceicao's marriage record but I couldn't 
find it.  I looked in Sao Sebastiao and Agua Retorta

Here is Jose's baptism (father), left hand side; take a look at his 
maternal grandparents surnames.  I think it agrees with your original 
assumptions and findings regarding Jose and Luis de Almeida. Good work!
