Sam, I have FTM 2017, and I have not had any problems syncing with Ancestry. Before the syncing begins, a screen appears showing how many changes, including deletions, will be made. It is then possible to get a report and to cancel the syncing if desired. I find that any deletions shown always turn out to be deletions I forgot I had made. At any rate, it isn't automatic, and you can stop the process if anything doesn't look right.
