For cloning a drive you should use a system imaging software like like
the cloning module of the LRS (Linbox Rescue Server, [1]). The GPL
version allows you to clone disks with file systems such as Ext2, Ext3,
ReiserFS, XFS and LVM v1/v2[2]. The proprietary version adds FAT and
NTFS.
It also has a file backup module which is a great software called...
backuppc ;-)

optimized images of systems including a LVM (Logical Volume Management)
1 or 2 layer.
