I did just that yesterday. I didn't delete the directory, just its contents. Seems to have not caused any problems, subsequent incremental dumps appear to have worked OK. When I go and "Browse Backups" things are as I expect. I checked all the directory trees /var/lib/backuppc/pc/HOST/NUMBER, where HOST is the hostname and NUMBER is the backup number. File and directory names have a "f" prepended. Stuff with names that don't start with "f" I think are put there by "backuppc". I wouldn't touch them unless they are in the directories you want to delete.
