I use http://sourceforge.net/projects/automysqlbackup/ as a cronjob
wwhich builds it's own little archive of backups on disk, then
backuppc backs up those files. I don't worry too much about the
accumulating number of backups since backuppc will only store one copy
in the pool. Though every 6 months or so I manually remove some and
keep eventually they will expire from backuppc (12 months later)
