I'm not sure what you're doing; especially since I don't use the web GUI. Can you paste the configuration file itself? It sounds like you may be backing up 4 separate 'shares' rather than 4 subdirectories under '/'. Perhaps look into BackupFilesOnly and BackupFilesExclude?
