Hi Nicola, We were in this exact situation not long ago. We came up with a simple method to use any intact files as the base for new backups.

Basically, it creates a new partial backup on your new drive and when backuppc backs it up the first time, any files that do not match the client's corresponding files are discarded. This is verified with checksum by backuppc. Let me know if you need any help.
