Yes, probably. I'm on V4, and this version introduced some changes that allowed the backups to be more independent between them. If I remember correctly, in V3 you need to keep the base backup from a series, so you can't simply remove anything you like. I would say that in V3 the safest thing to do is to temporarily reduce the number of backups to keep (both full and incremental), and leave BakupPC to do its thing for a couple of days.
