First, that was meant to be read as "from dealing with junctions to dealing with file semantics" and while you're not specific about what you want, the normal reason for being able to back up things like "Program Files" is the ability to recover an app and its configuration from a backup, and at the very least, samba isn't capable of backing up the registry (for example) due to the aforementioned file semantics, nor can it back up any open files.

On the other hand, if your goal is to mostly have some executable files in case you delete one, perhaps you're all set.

You're likely running into a few unrelated issues, from dealing with junctions to file semantics, to Windows permissions.

Are you using SMB/CIFS? Because that's unlikely to cover everything you want.
