I've seen this stated on the bacula-users mailing list several times now and would like more details. I have recently set up Bacula and have two Pools operating in a single Overland Data Xpress 11 tape changer successfully. Each night jobs requiring both pools run and tapes are swapped out properly.

I only know the problems from one direction: When you update the autochanger inventory in the catalog, bacula is only prepared to have volumes from one pool in it and it resets the autochanger related information for other volumes.

I don't know if there are more locations where having only one pool in the autochanger is assumed, but I know that this behaviour makes it hard to change the volumes... IIRC, I ran into problems when bacula couldn't decide to load a volume because (in another autochanger) I had a tape from a different pool in the same slot number.

What risk am I taking here?

Only the risk of having to manually operate your autochanger :-) The worst thing that can happen is that bacula thinks that the autochanger is loaded with different volumes, and it would prompt you to load the proper tapes.

I'd assume that, with one autochanger, this would not be too much of a problem, but with the second one things get more difficult.

The development version has great improvements concerning autochanger and multiple drive support, though, so some time in the future it will not be necessary to worry about this anymore.
