Yesterday, I checked in a compilation of discussions regarding Affymetrix in BASE 2.0, http://lev.thep.lu.se/trac/base/browser/trunk/doc/affymetrix.txt, to the subversion repository. The development of the Affy support follows the plan outlined in this document.
