The file has an .exe extension. It's located in the
plugins\se\lu\thep\affymetrix directory. I removed the extension and got the
same error. It seems, however, that BASE is looking for the RMAExpressConsole
in the Tomcat 6.0\temp\RMAExpress plug-in\933 directory. Hence the error
message:
Error: Cannot run program "RMAExpressConsole" (in directory "C:\Program
Files\Apache Software Foundation\Tomcat 6.0\temp\RMAExpress
plug-in\933"): CreateProcess error=2, The system cannot find the file
specified

That looks like the solution. Hopefully it'll save me from writing all that
code - although there's a good chance that I'll have to get into the API soon
enough if we decide to integrate this with an analysis pipeline application
like GenePattern.
