Are you sure that your base.config has been configured with the correct path
to the plug-in directory? It is the plugins.dir setting.
If this hasn't been setup correctly can only use the manual installation.
If you change the settings the web server needs to be restarted.

No, it is not possible. The standard functionality found in BASE and in
core plug-ins shipped with BASE can only work on a single bioassay at
a time. If you need to do things that needs data from different bioassays
it must be done with plug-ins that knows how to do this.
