Are you sure that your base.config has been configured with the correct path to the plug-in directory? It is the plugins.dir setting. If this hasn't been setup correctly can only use the manual installation. No, it is not possible. The standard functionality found in BASE and in core plug-ins shipped with BASE can only work on a single bioassay at a time.
