Putting this in the root node of affected SVG files virtually fixed both problems. I still get some very subtle gaps, but I don't think they'll be a problem (and they can be solved by extending). The reason it also solved the "line width" problem, must be because the "thinner" rect was located at the very bottom of a SVG document, so some pixels of the anti-aliased rectangle were cropped away by clipping.
