I asked my team to look into this, and they concluded they were using
the pdf-transcoder which ships with batik-1.6. (the jar file has the
following entry in the MANIFEST: Implementation-Version: 1.0beta2)

What they noticed, is that while the PDF looks good in Adobe Acrobat
Reader, the transparent area is rendered black on the final print.
What we currently do is:

input svg -> batik -> pdf -> java printing api

We're looking at the printer options for transparency now.
