what happens with these title-, desc elements when you convert to PDF
using FOP? Would there be a way to "translate" them to tooltips within
the PDF as well?

I have downloaded the recent version of Batik - 1.6 and I still face the
same problem. The <g> tag when it contains the desc or title element as
a child, does not display the tooltip.
Is there some other version of Batik I must use, or am I missing
something else?
The fix was made after the release of Batik 1.6, so it is in the
Subversion repository. There will be a new release soon (in perhaps a
couple of weeks), but if you cannot wait, you can get the source and
compile it yourself: http://xmlgraphics.apache.org/batik/download.cgi
