The tidy site has a binary for a slightly more recent build that has some 
performance improvements. Likewise, building an even newer version gets you a 
slew of performance improvements. Of course, you will only notice if you work 
on very large documents--I have a couple of files I frequently work with that 
hit the 3 MB range and I can also see the difference when I pipe the output of 
some of my work through tidy (also, very large docs). I look at it this way: 
why not build the newest if it only takes a few minutes?

There are two reasons I use the Unix Filter rather than the built-in command: 
more options and it doesn't act on the entire document. Really, I like my 4 
spaces per tab and hate that BBEdit's "Input is XML" checkbox defaults to off 
instead of my last setting.

Note also that BBEdit probably doesn't use the tidy command line but rather 
includes TidyLib.
