Like almost every unix tool, there are a bizillion options ctags supports. The version we ship/support with BBEdit has documentation here: <http://ctags.sourceforge.net/ctags.html> What I do for my own source code is have a build phase which builds the tags for me, and specify _only_ the directories I want in the command. It sounds like you're working in a more as-needed manner.
