I've had the exact same utterly annoying experience. I typically will
have 3-5 windows open with multiple documents in each, but have only
occasionally gotten the compare front documents command to work
correctly in the latest version after relying on it routinely during
debugging phases with earlier versions of BBEdit. This is one of my
favorite productivity features of BBEdit and I can't for the life of
me figure out why it keeps grabbing random, even minimized, documents
to compare rather than the actual 2 front documents.
