I'm running Snow Leopard version 10.6.2 and BBEdit version 9.3.1, and I don't have the problem you mentioned. From BBEdit's File menu I can:
Save as Styled Text ... -and/or- Save as Styled HTML ... Both methods of saving produce the expected results on my iMac.
