Huh. It's amazing what a few days away from the computer will do.

In a bit of lateral thinking I've solved this problem by using hard
links (ln) to create an identical folder structure while leaving the
development files in place.  Net result: I can now use the "Find
Differences" against the git controlled project directory.

By the way it did have to be hard links, symbolic links and alias'
don't work.
