I have several.
Started right after I did the 9.6.1 upgrade.
Did you make any other changes in the same time frame?
Deleted BBEdit and reinstalled it from DMG. Problem still exists.
Well, at least it's consistent. But is it really a problem?
Holding down the Shift key while BBEdit is starting up will
suppress a number of services, including the execution of
startup items, and will beep to indicate this.
Are you using a gesture to launch BBEdit which includes holding
the Shift key down?
