Hi! Not sure I understand you correctly, but if you just want the text 
[references/] put in, this is one simple way to do it with BBEdit: 

Use Grep, Case Sensitive
Search for
(\[ref\])([\s\S]*?)\Z

Replace With:
\1\2\r\[references/\]
