I'm seeing the same issue with Markdown and .tex documents. This has to do with the loss of Creator Codes in Snow Leopard and beyond: http://www.cultofmac.com/how-snow-leopard-ditched-creator-codes-and-why-it-matters/15928
Prior to 10.0, BBEdit used to add the R*ch Creator code which is what linked the files to BBEdit and preserved the icons.
