I've been having similar issues. Unfortunately, I never thought they were big enough to record. But some additions to my Application Support folder require a restart of BBEdit to register. Thankfull, due to autosave, this isn't much of a hassle.
Also—I noticed that even if I move my Application Support folder to Dropbox, BBEdit still makes a new one in my ~/Library/Application Support/BBEdit folder, not my ~/Dropbox/Application Support/BBEdit. Not a big deal, but I thought I'd mention it.
