I am seeing the same or similar behavior and was kind of waiting
to see if anyone else was noticing this. I will file a report
with Bare Bones.
Often (but not always and not under any circumstances that I
have yet to isolate), I will open a document by clicking on its
filename in a project list. I can click in the document. It
shows the cursor. And I can even select text. But it doesn't
respond to my keyboard. Nothing happens when I try to type or delete.
If I click on any other filename in the list and then back to my
document, all is good and I can edit it. Or as you say,
double-clicking the filename in the list will usually fix it.
BBEdit 10 on Snow Leopard.

I like BBEdit 10, but I have troubles with the new Project window.
When I click on a file, the file does open (I can close it), but I
can't edit it. I must double-click it in order to make any change.
Moreover, there's no visual clue if I can edit or not. Can I go back
to the old behavior ?
