I solved my problem... for anyone else who directly edits files over S/FTP 
on a server, here is what I did:

Since BBedit does not currently (as of version 10.1.2) support adding a 
remote tree of files to a project by drag-and-drop (a project collection 
must be created and the files dragged over into it), I decided to make 
BBEdit think it was looking at a local filesystem by using MacFuse:
http://code.google.com/p/macfuse/

Although MacFuse page says the project is no longer maintained, MacFuse 
does continue to work fine for me on OS X Mountain Lion.

Once you have your remote filesystem mounted on your Mac, just use the 
Finder to drop a directory tree onto your BBEdit project and wham! 
 Happiness ensues.
