My typical structure:
<company>
<project 1>
archive <-- zip files, etc.
business <-- contracts, invoices, etc.
docs <-- specs, datasheets, etc.
src <-- source code
tools <-- project specific tools (compilers, build tools,
etc.)
<project 1>Notes.txt <-- log file, billable hours, todo list,
misc notes
<project 1>.bbprojectd <-- BBEdit project file
<project 2>
...
