I am currently evaluating BBEdit in Mountain Lion. I have BBEdit in fullscreen mode, with a few local, few remote and a few new (unsaved) documents opened in it. As I switch from one full screen application to another, passing BBEdit, the latter, apparently, initiates some hidden refreshing process. Because after a few seconds, when I'm already working in some other application, the focus is being drawn to the BBEdit's screen. I can (somewhat) understand this behaviour when a new file is being opened, and once it is opened, BBEdit would draw my attention to the fact. But as I am merely passing by, not opening anything, I find it quite inappropriate and erroneous to interrupt my work in such manner. I suppose it's a bug, but I would be happy if there would just be a feature to disable the on-file-open focusing altogether.
